I keep getting all NaNs when I try to plot surface Ekman pumping or wind stress curl with the ROMS plotting package. I was able to plot all the variables (from my input netcdf file) that are used in curlz.F using the plotting package, so I know these variables are being read through ...

Have you checked to make sure that your obs file variables are all in the correct format? The model is very particular in how it reads in the data.
